Threaded Cortix with file IO.

This version had the time marching loop in Cortix (Launcher). This development is kept for historical reasons and should not be used for production in view of problems with ODE solvers, matplotlib non-thread-safe plotting with multiple figures. File IO for communication is an obvious roadblock.
