incorporate subdirectory location in files settings

currently, the files list in settings does not make note of which subdirectory each file should be in, rather that's hardcoded throughout the codebase

idea is to include either multiple elements for each file (including, e.g., subdirectory and file name) or by grouping the files into a set of lists named according to the subs
