Magenta means that it's decoded sequence. Red means that's the reference.
The problem is with the yellow thing - it can mean either the decoded thing before postprocessing or the reference after preprocessing. (It is the latter, by the way.)
I think it should be:
below the target line
either in red, or with the (ref) postfix, or in any other color than yellow (or magenta)
