sqlite2 and sqlite3 databases aren't compatible (symptom: "Error in DDL upgrade 2013011000: [26] file is encrypted or is not a database"), I think the upgrade notes should probably mention this and give information about how to dump from 2.x and reimport to 3.x.

Good point. We'll add some info about "sqlite OLD.DB .dump | sqlite3 NEW.DB" command. While some PHP versions/installations can handle both versions, I think the only reliable way is to use sqlite commands in a shell.
