I don't know when it appeared but in macOS Monterey - 12.0.1 - I have a /usr/bin/shortcuts command installed now that my wrapper script for this shortcuts utility started finding in its $PATH instead of this one. Could this utility be renamed something like keyboard-shortcuts? In the meantime I will hardcode my invocation to /opt/homebrew/bin/shortcuts.

I also have this problem. I can't use the built-in shortcuts command line tool because of it. In fact it seems to be missing, probably since I uninstalled this with home-brew.
Anybody know how to get them both installed/working?
