The anatomical image is not being displayed with the proper orientation, though. The images are successfully coregistered (SPM and FSL visual inspections are normal), but the anatomical is improperly rotated when viewed via Papaya -

So papaya is making some assumptions about which axis is which. After running the FSL function fslreorient2std to modify the sform/qform, the issue goes away.

I have T1w images with the following header orientation
And some BOLD images with the header orientation
