I have 2 pixelit devices, both running the 8266 generic image, one of them fails to sync its time :

[1970-01-01T00:39:05] Sync TimeServer: sync timeout for 60 seconds!
[1970-01-01T00:39:03] Sync TimeServer: uk.pool.ntp.org waiting for sync
[1970-01-01T00:39:01] Sync TimeServer: uk.pool.ntp.org waiting for sync
[1970-01-01T00:38:58] Sync TimeServer: uk.pool.ntp.org waiting for sync

Is there a way to manually set the time initially?

No, only NTP is possible and there are no known issues with that. Try another NTP server, check your router had a firewall enabled or use a local NTP server.
