If you have zoom levels
"tippecanoe" : { "maxzoom" : 9, "minzoom" : 4 },
or
feature layers defined
"tippecanoe" : { "layer" : "streets" },

will it include those in the merged file?

As far as I can tell, geojson-merge passes those extra Feature elements through into the output.
