Hi,

I have been able to run binny several times with the desired output, however, this time I'm getting this error:

WorkflowError:
Duplicate output file pattern in rule prepare_input_data. First two duplicate for entries 1 and 2
File "/work/software/binny/Snakefile", line 248, in

Any idea about what could be the problem?

Hi,
I did not encounter this problem yet. Are you using multiple bam files as input and if so, could the files be named in an unusual way?

Hi,
yes I renamed them with the .bam extension and now it works. Thanks!
