Currently it is dependent on where require("repos").setup() is run. It is cumbersome to do overrides, because for example after/ftplugin gets executed after after/plugin.

Maybe it's just a matter of placing the config in a clever place. However, it would be nice to have an option to have this behavior out of the box.
