It would be awesome if janis could translate the workflow to a stand-alone shell script. For modest sized workflows (e.g. 1 or 2 samples with BWA, etc) it would give a simple "how to reproduce" for supplementary materials of papers, etc.

I wouldn't make it batch-system aware. Just docker/singularity.
