Add a check for lost packages and a lanes up

New developments in Ph2_ACF have added a new variable within their output root files. We should be checking that the requested lanes are up before starting a test. We should then be checking at the end of the test whether or not packages are lost. I believe these variables are called ITBeginTest and ITEndTest in the ROOT file or something similar.
