This sounds like "working as intended". The 'per material' settings are stored per game, not globally. This allows (among other things) running multiple games with different settings or sets of mods, which may mean different types of materials.
So the perceived "reset" to 100% on a new colony is expected. The current settings doesn't state this behavior at all, so I guess a (better) explanation here is warranted. (If you go into the settings from the main menu without a running game, there's a hint there).
Ok that makes sense then, but I still had a reset after loading an existing savegame with changed per material options. But it's not reproducable, though. 🤔

changing the options doesn't really persist unfortunately.
The options
are persisted though and correctly loaded after restarting the game.
The per material options, both work and yield, are always reset to 100% whenever you start over a new game or restart the game.
