Same here..
Windows UWP Apps work very interestingly. The exe closes but it still gets push notifications (just like mobile).. When I try to launch the exe manually (from the Program Files\Windows Apps\ folder), it doesn't run manually, only when ran from the start menu shortcut or from launching it from the apps folder (shell:AppsFolder)..
I tried creating a valid shortcut and pasting it into WhatsappTray config file, but I don't think the hook is working anymore..

Any help would be great! I still CANNOT believe that the WhatsApp application doesn't have this functionality :S

Same here – and it's not possible to download the non-microsoft-store version of WhatsApp anymore. :(

You can still download an up-to-date version from:
https://web.whatsapp.com/desktop/windows/release/x64/WhatsAppSetup.exe

If that ever changes, I suggest following this thread on reddit:

Have fun,

That version doesn't seem to work properly. Just keep getting "Waiting for this message. This may take a while."

It works perfectly for me on Windows 10. Your issue might be a different one...
Google that message, it might have to do with having WhatsApp newly installed and encryption being stuck...

can someone make a fork for whatsapp store version?

could it even work with both?
Store and normal installer desktop version?
I use one for private and the other for business

I completely uninstall and reinstall and seems to have fixed the issue. On Win 11.
